when using the angle aquisition on the shooter app do you use the edge of your phone to lay on the barrel or the back of the phone.

I would accually lay the phone on its back on the elevation turret. If you lay it on the barrel the taper of your barrel could through your reading off.

Wouldn't a 20, 30, or 40 MOA scope base throw off your method?

Yes. You are correct it would. I should have added that. I do not use this method I just used my range finder for angle. But if you have a flat base I would go with turrets

lay it on the reciever if you can. If not, point at the target with the phone beside the gun. Unless you are shooting a very long way, the .5-1* that your out wont make a diffrence. If your shooting over 1k and angles are a problem, invest in a cosign indicator.
