Remington 9 1/2 primer problems

Just started using Remington 9 1/2 primers in my .300 WSM and I cant seat them flush or below. They protrude out just enough that it makes it difficult to close the bolt. Upon ejection of an unfired primed case there is a clear scuff on the primer from where the bolt has rubbed during rotation.

How can I fix this?

I was thinking of getting a primer pocket uniforming tool but I have noticed that the anvils protrude from the cup, when compared to a winchester primer which anvil is almost flush is the primer the problem?

Btw, using winchester once fired brass.
 
That's why I prefer CCI primers. A uniformer might help. I don't think anvils protruding slightly would have anything to do with primer pocket fit.
 
Found putting a fair bit of weight on the press seated them to the correct depth. Odd how much pressure is needed to seat this particular primer.
