H1000 variance in powder or chrono?

Anything that changes the mass of your barrel is going to change the tuning of your loads. Assuming that something hanging off the end of the barrel is only going to change the point of aim and not affect the tuning is something you can't count on at all. Any accuracy testing should only be done the way you're going to be hunting.
Yes it will, I agree with you 100% that it will change the tuning too. Look at rimfire target shooters with their barrel tuners. I have found though at least on my sample of 2 that it didn't change my groups by any better or worse than I can shoot.

I chronograph almost every shot when working up loads.

I agree with this, although the user learning curve with the light sensing Chrono's could be the culprit causing those common opinions.

I think you know I run 3 light sensing chronographs concurrently - one being the Oehler 35P. This has educated me on the reliability of light sensing chronographs. They have a few quirks, and they will throw out a bad velocity - occasionally. The bad data is easy to identify when running 3 concurrently, and has allowed me to learn some of the cause and effect.

By far and away, the user comments posting of inaccurate velocity data collected from light sensing chronographs - don't align with my personal experiences. I get very good quality data the vast majority of the time.

But they aren't error free. Which is the beauty of the 35P with its 2nd Proof channel. Unless you obtain at least two separate velocities for each bullet fired, there is no way the user can identify bad/flawed data.
 
I just recently did a work up in my 7 RM w/ HBN coated Berger 175 EH and h-1000. Worked up to 70.6gr @ 3044 fps avg. .25MOA. Great load, but ran out of that 1lb jug. Purchased a new 8lb jug because of this post. Went to the range to check zero and dialed 12.75 @ 765 and printed a beautiful 3" group, but all landed 6" low. Based on drops this is a 74 fps drop from simply changing powder lots.
 
Reading about your situation helps me with mine, using h 1000 and getting variance in velocity. I'm thinking chronograph is the problem too after reading about your problem.
