Yes it can make a difference ,especially if you are shooting max loads .
Any time you change components you need to back off the powder charge a little.
But sometimes it can be a good move to try a different primer. I test different primers
with the same load many times to improve accuracy.
It is not just the listed burn/heat of a primer that makes the difference, Some times
a (cooler) primer will improve performance(Velocity,Standard deviation and accuracy)
because it is a better match for your load.

Out of a .308 a mere primer switch CAN change the load by as much as 9000 PSI, depending upon the combination of components.
Work up again.
Some day we'll be able to get the stuff we like to use consistently and avoid all this nonsense, but better to be safe

I just recently completed a series of ladder tests. I used CCI BR2s, CCI 250s and Fed 215s. The BR2s worked quite well when the weather was warm and failed terribly when it cooled off. The 250s didn't give consistent velocities on a cool day and the 215s gave nice even increments and tight groups. I also noted a velocity difference of nearly 150 fps with the same charge from the BR2s to the 215s (the 250s were 2/3s up, but between them). This was with a 300 WBY and 208 Amax bullets.
