That's why they say to NEVER drink un-filtered water from a stream, you never know what is just upstream around the next bend!
I few years back I was up inside the artic circle in Alaska on a sheep hunt. My guide kept making fun of me for filtering my water, telling me we were so far up that the water was clean. Well after a few days he won me over and I quit filtering. A couple days later we stopped at a pretty, very clear flowing stream and I filled my water bottle. Just as I was about to dump my Gatoraide mix in I noticed several little black specks about like pepper flakes floating around in the water. At first I thought it was just a little dirt.......... then I noticed they were "swimming". I did not care how much my guide laughed at me, I went back to filtering my water!
